Loaded a seq file I've been working on. Loaded my FBV MkII expression pedal, chose wah, and midi learn. First take didn't work, second try did.
At that point one of my audio tracks was silent, others were weak and distorted. Close PT, reopened it. Loaded the same seq file I had backed up a few days ago. Same problems. Closed PT, deleted it and reinstalled it. Opened a different backup file of the same song. Same issues.
Advise appreciated!

Since the expression pedal seems to be the new item introduced that may be causing issues, I'd try excluding it from the list and see if the problem goes away .. worth checking and eliminating as a possible cause.
You can always add it back later.

Turns out the issue is with the damn headphones again. I had this problem in the past, where sometimes the slightest movement on the Jack into the headphones cuts out parts of the audio playback. They are Bluetooth also, but there is a slight delay so I have to use them cabled.
