How wonderful it would be if I could select a group of notes in the piano roll window and just quantize those notes and leave everything else as is!

Not sure which version you're on, but in PT2013 you can do that.

Drag the mouse over the notes you want to select and then go to EDIT - QUANTIZE.

It also works in the NOTATION window.
