I have found that when a song ends and starts again automatically, the count is off and the chord sheet do not match the audio... the audio is in front by a couple of bars.
When you get a chance, there are couple of extra bits of information that will help.
1) What build are you using? (The latest is 814.)
2) When you say audio, what do you mean precisely? Is it a recorded vocal line of have you rendered the song to an audio file and then have that audio playing along with the BIAB file, etc.?

Just loaded Title: AUTUMN LEAVES File:AUTUMNLE.MG1
Press Play, let it go through its course and when it finish playing, it restart from the top. The count starts and the chord chart stays 1 Bar (not 2 bars as mentioned above) behind the audio. It is out of synch. The file is as supplied from PG Music, no added recordings or modifications applied to it.
This is also true when other songs are loaded and played.

I would dare to say this is not a PGM file. I happen to have this. So I played it in current BIAB 2021. First It does not "automatically" start to play a second time. It also does not have a proper start. It ignores the pick up notes characteristic of the tune so it is possible someone has edited it to get the pickup notes and then maybe caused a problem with the file..
Can you upload your version of the tune so we can look close at it.

I must confirm that this does not happen on the 2020 version of BIAB.

I have this song (I have the other one too, but not from PG Music). The song is 6 choruses of 32 bars. I tried setting the Always Loop to ON and playing from chorus 6 and the song ends and starts again correctly here, including the count-in.
Did you adjust the number of choruses at any time? If so, you would have been asked to adjust the Melody Track. I did not try this, and it wasn't mentioned in your post.

Also, which Audio are you referring to? the song I checked was completely MIDI (GS001.MGU).

When I mentioned the Audio, I mean what is coming out from the speakers not an audio track, but the master's output.
I have checked it again and this problem happens with every song I have tried so far.
If I load a song and press Play, the song plays as it should after a 1,2,3,4 count in and (in my case) at the end of the complete song, it automatically restart.
At this point the count in is different, it goes 1,/,2,/, 1,2,3,4 BUT... I can hear the drum stick's audio counting 1,2,3,4 hence the chord chart is now 1 bar behind the audio.
If I stop the song from playing and press Play again, it then play correctly.
It must be a bug related to the automatic restart of the song.
I wondered from your latest description whether you were using the visible metronome as well as the sound. So I've just tried with that turned on and mine works fine. No delay on the second time round.
So maybe you have another unusual setting for the count-in that most don't use. Perhaps telling us what your count-in and loop settings are would help, there seem to be quite a few options.
