2. Did you click "Generate solo" after setting the above? If you clicked OK rather than 'generate solo', BIAB will default back to the previous screen and apply the "solo in choruses 1 and 3" default option.
2. From the dropdown menu select "Edit Soloist" (#1 below), then "Form" (#2) and lastly, "Kill Entire Soloist" (#3). This will delete the solo completely so that you can start again from scratch.
I suspect that what has happened is that at some point in time, probably when you were testing solos, you might have generated the solo from the first menu screen rather than using the "Custom" menu. As you can see on the image below, the default solo generation in the first set of options depends on whether or not a melody is present. If there is no melody then the solo will generate in the 1st and last choruses (unless BIAB is told otherwise). By default, BIAB sets the last chorus as the 3rd chorus.
When you started generating custom solos, because you only wanted the solo in the 3rd chorus, the one that had been generated in the 1st chorus was not deleted. This is normal behaviour. Using Soloist generation will only delete notes in those areas of the score where the solo is located.

Another simple thing is to open this song with RealBand and delete what you don't need. If you have a great solo have in mind that freezing the track might be useful.
You don't need to do anything else in RealBand. This step is just a finishing step if your song is close to perfect in BIAB.

If you have a solo that you want to keep, Realband would be easiest to save it. You could also use the Piano Roll mode or Notation Mode to delete the solo in the first chorus if you want to get rid of them.

Extend your solo beyond bar 32 and using bar settings, fade the track for a bar and mute the next bar. Alternately, you can try a push for the final chord or use a slash chord, sus or 7th so the regeneration will look beyond the end of the solo and generate a different solo ending.

When in the custom section, have you activated "OK to solo for an extra beat". That might do the job for you.
Failing that, it's always possible to use the Piano Roll mode and add (or delete) a note or two. I often to this.
