A red box at a bar indicates something in the bar settings was changed there, for example tempo. Go to a bar with a red box, press F5 and take a look for whatever it shows there. A BIAB file with lots of tempo changes is normal if you imported it from the ACW, selected to use a tempo map, and the original audio file was not recorded to a click track.

Wild guess: is there any chance your .WAV file was produced by a DAW and recorded at a rate other than CD standard 44.1/16 bit?
