You can always place the custom files into a folder with a unique name. That way, when you do the upgrade, nothing gets overwritten.

Since you're running a laptop, I would suggest doing the minimum install and run the program from the external hard drive.

BTW: there is plenty of room on the factory hard drive for you to copy your custom files folder onto it as well so they're all in one place and easily accessible to you for your projects. Loading files from the factory drive won't slow you down.
