If the MIDI file you used shows as 4/4, then that tells me whoever created it never set the time signature. So, even though it sounds like 3/4, it is essentially notated as 4/4.

I would load the MIDI file into a notation program, change the time signature to 3/4, and then realign all the bar lines. I know that Noteworthy Composer can do that.
