So, I've got the audio track opened, chords analyzed, fixed the ones that were wrong.

Now upon playback, the measures are a little behind, may a beat and a half. The generated track sounds fine, but the visual behind what's being played. Same if I mute the tracks and just play the audio file.

How do I fix this?

Try clicking on the Audio track in the Mixer. Go to Track Settings | Set base tempo, and make sure this matches the tempo of your song.

Well, with the bar lines entered manually(the "L" key), the tempos change with each measure. 104, 115, 112, 111, etc. Is there a way to even these out? Would it screw up the audio recording? I'm looking to eventually trash the audio recording, anyway.

No, I didn't set bar 1 in the Audio in ACW. I drag and dropped the .mp3 file into the chord view. Can I go back and fix that?

I see that if I unmute the Audio track, the barlines in ACW are in time with the recording. The chord view above is about 2 beats late compared to the audio, as well as the BIAB tracks.

There is a command "equalize tempo" which stretches the audio to fit an even tempo.
Make sure you have a relatively stable tempo to start with, maybe all bars within +-10 bpm from an average that needs your best estimate.

It's important to always correctly set Bar 1 first. If not, everything else to follow is incorrect. Also, if you know the tempo of the imported audio file and set the tempo to that bpm, opening the ACW and clicking on the 'Analyze' button will open a window that prompts the ACW to automatically add bar lines based on the current tempo and analyze the chords as well. I've found this to be a useful tool when I'm working with audio I know the bpm of the song.

Well, I eyeball the start of the track and manually set the first bar. Is that what you're talking about? I've been working with Motown tunes that speed up in the chorus slightly, etc., so, I've used the "L" key to try to get brats to line up in the correct place. Later on in the tune, if the bar lines seem off in respect to the sound, I'll adjust one or two by eye.

Tough to get the original tempo of the soundfile with human players.

According to the song arrangement, the very beginning may not be the first Bar of the song for the ACW's analysis. The first bar should accurately be the first bar.

The bar lines once you set them can and should be corrected by eye, sound and the WAV form to be as accurate as possible when they've been entered manually. That said, they don't have to be exactly accurate to provide an accurate Chord analysis and overall tempo. As you noted, if you are only using the audio imported track for analysis, use it for the overall tempo and chord analysis, original key signature and feel of the song and possibly assisting in auditioning and selecting an appropriate style, once you've used the audio file for what's needed to accomplish the goals you need and discard the audio, you can adjust, modify and change styles, tempos, chords, key signature and feel to suit your own cover of the song.

Forum member Henry Clarke has an excellent tutorial to how he uses the ACW to analyze and create covers, many of them Motown songs. His video should be helpful to you.
