Hi Dimitris - In usually go about this with "import chords from midi file" and "open" so I have control over all this. With this, you know the chord channels, bass channels (if any), and melody channel from Sonar. You can specify which channel to go to melody and soloist, and more, like how to interpret chords, etc. This will Give BIAB the best chance of getting it right.
Also note there is Menu - Melody/Edit Melody Track/Import Melody from MIDI File that may be helpful to you.

This video demonstrates how to use the new AI-Notes feature together with the AI-Stems splitter, allowing you to select an audio file and have it separated into individual stems while transcribing each one to its own MIDI track. AI-Notes converts polyphonic audio—either full mixes or individual instruments—into MIDI that you can view in notation or play back instantly.
