This sounds like it might be more Windows related than BIAB related.

When you say "extracting" .wav files, how do you do this? Do you right-click on the individual track and then select "Save Realtrack as WAV" or do you go to "Audio" on the top menu and then choose "Render MIDI to stereo WAV file etc...".

What causes me to wonder is that what you describe sounds like your soundcard is set to record "What You Hear": at least that is what my Creative soundcard calls it. If your card is set to this (or equivalent), it will record both BIAB playing and the microphone (if the mic is turned on). If you want to check this, right-click on the speaker icon in the toolbar and the choose "Recording" and see what is set as "Default".

P.S. If you change the soundcard setting, it's usually a good idea to exit and re-start BIAB.
