Check cables to make sure they are not the cause.
MME causing pops/clicks is pretty unheard of unless a bad driver is being used. You don't have 'Soundmapper' or such selected for the MME driver do you?

Are you doing edits on the tracks? If so pay attention to the 'smooth audio cuts' option in the popup.

If audio is not cut at the zero crossing this can come back to haunt you. You want to use 'smooth audio cuts' if there will be silence on one side of the cut. You don't want to use it if you plan on pasting and trying to line up waveforms. It's one of the fine points of editing in RB. This feature takes whatever you cut, and fakes it back to a zero crossing point very quickly.
