You and Mac are right as far as I know. Chord height setting is not saved with a tune; it reverts to 5 when the piece is re-opened, with no way to set default.
EDIT: Incidentally, the Lyric Height setting right under the "Chord Vertical Position" does act more intelligent. From session to session, it stays permanently set where you last put it.
Luckily, 5 is a fairly good average chord height. But it's not always the best.
