I have Vista. It sounds like you might have User Account Control (often called UAC) activated. When I had that going, all sorts of issues were popping up. I turned it off and it's been plain sailing ever since. You can activate/deactivate it under "Control Panel | User Accounts".

UAC is a process that checks every file that writes to the hard disk. If the file doesn't have your permission, then the box for allow/disallow pops up for you to tell Windows what to do. Presumably this is supposed to help stop viruses. To be honest, I was so used to clicking "accept" that a virus would have gotten through anyway. Turning off UAC will not affect the computer. A number of people have UAC turned off and run Microsoft Essentials as an antivirus program. (Microsoft Essentials is available for free to all who have a legitimate copy of the Vista.)
