How deep into the folder structure did you organize?
I think before I un-organized everything, I would have just tried to save the RB file to a higher level folder and see if that worked. Windows can go pretty deep, but I don't know how deep RB can go. Before moving everything around, why not just shorten the names of the folders.
Also, make sure you didn't remove the Audio Temp folder that RB is looking for (see the menu setting under "Options, Preferences, Audio tab").
