I've been confused by this before too. What I do is get the song set first then do the melody and soloists. Making changes to the song structure after putting in those always messes things up for me. I'm sure there's ways to make it work but that's one of those areas I've just learned to do it my way.

Melody and soloist last and wrap it up. I know, I know, you listen to it and decide you really need to add a repeat or a tag or whatever and as soon as you do that it messes up the melody track.

Oth, it's nice to have the melody there to listen to while you're working on the song. Rather than trying to figure out how to do it programatically you can just accept you will have a problem and when you are done changing the structure, click on the melody track, open up the piano roll window and just copy/paste/delete or edit whatever needs it.
