This happens a lot with downloaded files. Someone took the original version of this and did some copy/paste or added some repeats and a tag. That messes up the original melody. It really helps to fix the arrangement first before entering the melody, saves all kinds of grief later. I don't know the exact best way to fix it except to unfold it to one long song and go and edit the melody track then recreate the repeats and stuff.
