So you're saying that was the problem?

"Told?" If you're thinking that saving via that dialog saves RT wavs just generated for the song, not so. To save RTs as wavs, use the context (right click) menu associated with the instrument.

The (toggled on) attributes of the song will be saved with that dialog. So you're not losing tweaks. Even RT assignments will be saved, just not the wavs. Remember, should you choose to save an RT to wav at some point, it's not locked in stone. You can replace/regenerate in a later session. Or rename it on disk (for storage), and it won't autoload with the song.
