My F1 Help file for the Chords Window states that this window has an 'Auto Chord Wizard' and a 'Custom Chord Wizard.'
I remember these features from PTPA ver 8.
Now I have PTPA 2012 and both those buttons are missing.
Have these features been relocated or have they been removed entirely?
(In my humble opinion, the ACW does a much better job interpreting the chords in a wave file -- once you show it where the bar lines are -- than the main program does interpreting the chords in a MIDI file. Better to convert the MIDI file to wave and let the ACW chew on it.)

Interesting comment. ACW does a fine job, but MIDI should be more accurate in theory.
As for the missing features, try right-click method. The word 'button' in the manual is a bit off.
Good catch. I know the testers try to find everythng they can.. but missed this.

The MIDI chord wizard is going to be based on what it's fed (just like the ACW). Many MIDI files that you download from the internet are not necessarily sequenced to a strict time. So while they sound fine, you will find (for example) that bar 3, beat 1 isn't necessarily located [mathematically] at bar 3, beat 1. It might be at bar 4, beat 3.27. The chord wizard will attempt to identify the chords based on beats and bar bar lines according to the tempo specified (and is limited to four chords per bar), so if the music doesn't actually fall on on those bar lines, your results will be poor. That's not a function of the wizard, but a function of how the MIDI file was originally created.
You can also get better results sometimes by excluding some of the MIDI tracks and using mainly the chordal accompaniment tracks (get rid of the melody and/or soloist tracks).

Yeah, I assumed the MIDI was in sync to something.. MIDI wizard needs the F8 tap function.
