Think of both as the 3rd in the key of the chord -- BUT -- don't lose track of that chord's number position as regards the key signature, either.

For instance, that E chord would always be the I chord in key of E Major, no matter which of the two notes you would place in the bass. (You could also use the B note there in other progressions)

But since you stipulate the key of A Major, the same chord would most likely be used as a Diatonic 7th step chord -- as in a descending progression starting on the Root chord, then the E/G#, which would be followed by the D/F#, etc. Note that the bass line descends down the scale.

Diatonic Harmony is different from "standard" harmony.

In Diatonic Harmony, the way to chord the Major Scale would be I, V, I, IV, V, IV, V, I -- and have the bass notes follow the major scale upwards for the key.

Not the method in which the Maj /Scale tones are Maj, min, min, Maj, Maj, min, dim, Maj. (or -- I, ii, iii, IV, V, vi, viidim, VIII )
