You should always keep your song files on a separate partition or at least in a separate folder. The advantage of this should be obvious.

1. You can back up your own data (which you generally cannot buy from anywhere, unlike programs) very easily once a week or whatever degree of considered paranoia most fits your caution

2. You can play your songs with more than a single version of BnBox

You can keep your Song Files (your data) on your computer rather than the BnBox HD, if you like, so you can run older version of BnBox from your older HD, and run newer version from the new HD.

I would also suggest that you save BnBox configuration files, preferences, special notes in a subdirectory of your Song Files, in case things mess up and you need to re-configure.

In Fact, it makes far more sense also to have the HD in your computer partitioned, or use more than a single HD so that:

For Windows OS etc.
1 You Operating System (OS) and programs are all on one partition (or one HD-1
2 Your DATA on another partition (or HD-2)

I generally configure systems with C: OS & Programs D: Data E: Downloads F: Backups (for Image backups)

Advantage -if you have to re-load your OS after wiping C:, your DATA will still be happy and undisturbed on another partition (or HD). Image backup programs (I use Acronis) need to have a storage location other than the C: drive which you are backing up. While an external USB 2.0 HD is great for backup, it will be slower than back up to your main HD. Once you have your image backup you can copy to your ext HD and thus have 2 copies for safety purposes.
