Double click on the "C" box to bring up the key change options box. Changing the key will alter the sharps and flats displayed in the notation window. It's best to set the key before you start recording, but you can always change the notation afterwards without transposing by checking the NO TRANSPOSE box.

Once you're in the right key for the chords you've played, you can then move the chords to a new key by checking one of the TRANSPOSE boxes.

So, if you've got chords D, G, A7 you need to set the key to "D" and then transpose to "C" to get C, F, G7.
