Hi Russ - I think this is really easy. I first made a test BB file and MIDI melody file - Here's what I did.

I took an existing midi file with a melody and a tempo of 120. I reduced the tempo to 90 and saved the melody track as a midi file. To check, I played it with a midi player and it was in fact 90 bpm.

I then went back to the BB file and deleted the melody, changed the tempo back to 120, and saved it.

So now I have a BB file with no melody at 120 bpm (call it FileA) and a melody in a MIDI file at 90 bpm (FileB) - and I think that is just where you started all this.

Now, in BB, I open File A. I go to menu Melody/Edit melody track/Import melody from MIDI file. In the dialog I select FileB, then click open. In the subsequent Options dialog I click OK and play. The song is still at 120, and the melody from the 90 bpm MIDI file is now play along perfectly at 120. I think that's just what you want.
