Hi Strat, I've been following this thread with interest. I couldn't pick up any clicking sounds from playing the file. Do they always occur at a particular beat of the bar, and always at bar 20 or 'randomly' start near bar 20?
You may consider to start Windows task Manager (right-click on the task bar) and monitor the CPU and Memory performance while the track is playing, and report back what the 'overall' values are, and do they change at the point that the problem starts. If your O/S supports Resource Monitor (e.g. Win7 / Win8) you can monitor the exact performance requirements of the Band In A Box program.
Can you also confirm that it only happens with this exact file, and no others, e.g. have you extensively tested with other song files to have confidence that it never occurs on the other files?
