I suspect that the Midi file tracks contain Midi controllers set up data such as a program change which has priority over settings in PTW Track Windows. You will need to remove the problematic Midi data from the tracks. Use F2 to examine the track content. You can delete the Datum individually or use "CUT" - check the "Use Data Filter" and select Ctrl and Prog for deletion.
