I've been trying to work out what could have caused your problem. It's not something I've come across.

Is one or more of the tracks frozen? That could potentially create this issue because once the track is frozen, it is not regenerated again and it might be that a frozen track without changes is playing alongside tracks that have changes.

What I'd do is to narrow down which track(s) is(are) creating the problem. To do this, start the song playing and mute the tracks one by one until those that are creating the issue are identified. If that information could be added to this thread, it would be useful.

I'd like to try and recreate the problem but to do this, I need a lot more information regarding which base style was used, what tracks are employed, more specific information about the changes, etc. Alternatively, if you want to email me SGU/MGU file, I'm happy to have a look at it.
