If you want two completely separate lines, then you'll have to do one of three things.

1. Use the melody track for one line and use the soloist track for the second line. You have full editing capabilities of these two tracks without worrying about the track getting regenerated (like the other style tracks do).

or,

2. Use the melody track to create one line, then once you have it the way you want it, render it to the audio track, and use the melody track again for the counter-melody line. Of course, once you do this you won't be able to edit it, so save a copy of the original line somewhere.

or,

3. Take the project to RealBand, which gives you 48 tracks to with as you please.
