If all you have is the Melody line, but are using the MIDI Chord Wizard, it's not going to do much for you, as it thinks you've already got a full arrangement with existing chords in the MIDI file.

If all you have is a melody line, however, then you'll need to use the BIAB Reharmonist feature, instead. My experience is that it is really hit or miss. Make sure you select the appropriate genre; for example, jazz is going to give you more complex (and probably more wrong) chords.

Try it on smaller sections of the song, so you don't have to deal with the whole song as once.

There are also some sensitivity settings you can make, as well. You can set the key and the mix of major to minor chords suggested. Play with these, and make sure the key is set correctly.

But I think, in the end, you are just going to have to look at what you get back as simply a suggestion and not a ready to go progression.

And this is of course only applicable to MIDI data.
