Having the sample rates match is the first thing to do. This eliminates so many potential problems. Get everything on the same sample rates first.

Then, if there's still a tuning issue with a synth, make the adjustment in the synth.

That's why the synths have tuning adjustments in them. Apparently, not everyone who codes the software is on the same page for one reason or another. There's no harm in having to adjust the tuning freq of the synth.

Then, there's always the singer who recorded his vocals to his guitar which was tuned to something other than A-440 and you have to be able to adjust your synths to match. Yup... no big deal.

You have to do what you have to do.
