"I know but if I have a consistent bpm then when I pull it into Sonar everything will line up and I can use Jamstix."
Can't Sonar follow a Tempo Map? Every bar shouldn't have to be the same .. you should be able to add Jamstix in Sonar and bring that track back to RB if desired.
