Just got the Audiophile hard drive. I have a bunch of songs from WMA tracks, and Freeze is on. If I open these files now that I have the WAV files, will they recompile correctly (identically to the WMA versions, but with WAVs.)

If you unfreeze and regenerate, you are not going to get the same as what was there. It doesn't matter whether it was a WAV or a WMA file; that's how the program works. BIAB doesn't look at your configuration and say, "I see you just switched from WMA to WAVs"
That being said, don't unfreeze the tracks. Just load the song. My understanding is that when you freeze a track in BIAB, you aren't saving the actual audio, you are saving the instructions to create the audio. So if you have actually replaced all your WMAs with WAVs, I would think that it would just use the WAVs rather than WMAs, apply the same offsets/instructions to now the WAV files, and that way give you the same arrangement.
At least that's how I believe it to work.

My understanding is that BiaB will first look for WAV files, and it finds them uses them, otherwise it looks for the compressed files.
Prior to 2010, the freeze feature rendered the whole arrangement to the audio track. In later versions, freeze feature doesn't do this, and presumably it stores 'indexes' to all of the variations that make up the song, and reconstructs on the fly. If that is the case, then it would reconstruct the song using the Audiophile files. Somebody else might know for sure.
If you know a style that uses a particular RealTrack, find the RealTracks folder containing the .wma and the .wav files, and temporarily rename the .wma files, then play the song. If it needs the .wma you'll surely get an error. If it plays, it's using the wav files.

My understanding is the same as the two posts above. Problem is, I don't know how to easily test and prove that, short of comparing two recordings after you manually replace a .WMA file with a .WAV one.

You should be able to generate a stereo wav from from both, then examine them in a spectrogram. Because of compression, the WMA files will be limited by the bit rate selected.

Good point John. I think SolidRock presented a graphic of this once, the difference was visibly noticeable.

Follow-Up-based on ONE sample song that opened with frozen tracks, it seems that it works. (Several key licks survived intact, though the mix is a bit off.)
And got an email from tech support saying that it DOES work, which validates my test.
