If you are getting sound from the thru channel, then you can most definitely record it. You'll just have to hit the red Record MIDI button and select whether to record to the Melody or Soloist track (those are the only two tracks you can record to, as the other tracks are used by the instruments defined in the styles you select).

Once you finish your recording, you'll probably need to adjust the melody track (or soloist track, depending upon which one you selected) and match the instrument sound you want. What you hear when playing is what the thru track is set to, but once recorded, you'll have to select the appropriate MIDI instrument selection for melody track.
