Probably from having to rebuild the .BT0 file. If you hit Save for a song that has been frozen, the next time you play the song, it has to rebuild the 'beat array?' file. This usually takes about 20 seconds on my machine depending on the length of the song.
You'll see the message at the top of the screen when you hit Play if this is indeed what is happening.
