Hello Chris,
It probably has to do with having multiple channels on the melody or soloist track. Try opening the Guitar window (Window menu), click the Set button, and select 'output guitar track on 6 channels for this song'. Then do the render and it should come out right. If not, try using the Piano Roll window right-click option to rechannel all events on the soloist track to the same channel, but save a backup copy of your song first.
