Some of your post had me confused.

So after using ACW to get the chords, did you enable a style to be used, or are you still hearing the Beatles play the song? When you first use ACW, it disables the BIAB style (and defaults to whatever was selected when you started the ACW). So you either need to enable the style (right click and select enable), or select a style to use (and make sure it's enabled). You then need to generate the accompaniment and disable the original audio track (as the MP3 is now considered the audio track). You can, of course record over the audio track if that's what you want to use for the bass, but you'll need to mute the bass track, lest you have two basses playing in the end.

You first said you froze the bass track, and then indicated all the other tracks were frozen. Freezing the bass track just ensures the bass track plays whatever was there. If you never generated the arrangement (which comes from the selected style), then there's going to be nothing there. Also, if the style used a "RealTrack" for the bass track, and you just added MIDI notes, those MIDI notes aren't going to play, because BIAB thinks its a RealTrack (it won't mix and match on the same track).

As far as entering notes (I presume you mean on the melody track), BIAB has a unique way of entering notation. It enters (I forget exactly) about a measure and a half when you click on the location for the note. When you click on the where the next note goes, it converts the first note to the duration it should be, and then extends that second note. When you want it all to end, you just click the "rest" check box, click there, and everything should show up correctly. It's not like any other program does it, but once you get used to it, it's pretty cool. That way, you don't have to worry about setting half note, quarter note, eighth note, etc first. You just enter notes where they go and it adjusts automatically.
