I doubt it is Windows. Check for malware, though.

Is this drive USB 3? They seem to take a bit longer to be recognized (though not that long).

Is this drive bus powered, or does it have its own power supply? If bus powered, are you plugging it into a powered USB hub? Try another USB port, particularly one on the back of the case if a desktop.

Is the drive itself OK, using CHKDSK? Is it relatively defragmented?

Do you hear any noise in the drive casing? You can open the case and make sure the connections are tight.
