And not clear if you are talking about BIAB or RealBand, or how you are making the edits (are you doing it directly to the wave file or by using BIAB features such as the F5 key?).

If BIAB, then what Matt said. You might also consider freezing tracks once you get them the way you like them (and obviously before regenerating). How exactly are you muting the track? If you just select the mute setting on the track radio button (or in the mixer), that's not going to stay between sessions, and your track is going to come back. You should either mute using the F5 Bar Settings or as Matt indicated using the "Save With Patches...".

If RealBand, make sure you are saving as a SEQ file. That should preserve all your settings.
