While the song is playing have you muted individual tracks to determine which of the tracks is playing chords in the background? Have you tried muting ALL tracks (including the audio track which is normally hidden from view in the mixer) except the one track that you want to render and then trying to render the one, desired track to audio?

Did you know if you have an audio file named the same as the song file (for instance you have two files named "this song.SGU" & "this song.WAV" the audio is AUTOMATICALLY loaded into the hidden audio track and plays whenever the other tracks are playing. So, it might be that that you're hearing an audio file.
