You might like to read up on the pertinent sections in the Help file or Manual. What you describe looks very much like the Staff Role Notation Mode of the Notation Window; you'd likely want to switch to Regular Notation Mode here. The Advanced Notation Settings of the Notation Window Options provide a variety of settings coping with your problem. In addition make sure to activate the checkbox 'Clean' in the Notation Window.
