Indeed Jford, I had the same experience with the Ableton Bass library. The Fender bass is an octave higher than the Hofner, called Bofner for copyright reasons. So, switching instruments forces you to transpose. I never thought of it being a lack of standardised "middle C"... but I experienced this before.
Since I believe Band in a box is the most used they should stick to the same standard within their own "ecosystem". In this way they would at least set a standard for themselves. Makes it easier for us practicing musicians.
