Do the tunes that have the low count-in volume use RealDrums? If the tune has RealDrums then the count-in might be RealDrums audio and not a midi generated metronome.

All RealTracks, UserTracks and RealDrums files are supposed to have two bars of silence in the beginning of the associated audio file but sometimes you can faintly hear the drummer clicking the drumsticks together or vocally counting in. Typically the count-in is much lower in volume than the sound of the recorded drums.
