I wonder if the problem arose because you might have clicked on the wrong column in the transposition options?

The column on the right will only change the key signature and not transpose chords or melody. (See the upper image below.)

Another possibility is that you might have accidentally activated visual transpose. (See the lower image.)

Also, a note on musical theory.... even though BIAB seems to do it, it's not possible to transpose a song from the major mode to the minor mode. These are two independent musical forms (the equivalent of apples and oranges). What BIAB does is to transpose to the relative major or minor depending on what was initially present. This means that if you started out with an E minor key signature and then transposed to G major (which is the parallel major of E minor), nothing should have happened with the chords. Where the difference lies is that BIAB will use the key signature when determining which instrumental runs to use. (Hope this makes sense.)

How to correct the situation...

If it turns out that the Visual Transpose is not active, you simply need to use the right hand column of the transposing options to set the new key signature. This will only change the key signature and not the chords.
