I suspect there might not be a solution to this problem, at least up to and including v2017.
Just a few minutes ago, I was reading though a melody created by the Melodist, some of which I plan to keep. There is one spot where the notation appears incorrectly, but the program won't let me correct it.
The tune is in A major, so three sharps in the key signature. There's one spot where the harmony has modulated to a D#min7 (D#, F#, A#, C#) and the melody is playing a Gb. Oh, but it gets worse. Next, within the same measure, it displays a G -- which according to musical notation rules, must be a Gb -- but it isn't. Now, where it gets frustrating is, when I tried to plug in the correct value, namely F# instead of Gb (Rt click, Edit note, then type in the note's name and octave number), instead of it showing a Gb in the little popup window, it shows an F# -- which is what is supposed to be displayed on the staff. I right click on the plain G, which please recall directly follows the Gb, and it is showing up in the display as a G#. Since a Gb is being shown in the notation, this G# must show the # symbol but it doesn't. It's as if the staff knows what's supposed to be there and knows the F# is in the Edit box, so it doesn't see any reason for showing the # symbol before the G. I just wish I knew why it decided that Gb should be used in a key signature with sharps, the first of which is F#. So anyway, it repeats this folly in the next measure as well. Now, all that is required to dispense with this erroneous display is for the F# to be shown, as it should, instead of the Gb. But instead BiaB just took a dump right there and fouled everything up.
If BiaB will not display F#, which is indicated in the Edit Note box, and which I also tried typing in, just for good measure, I am thinking that it might not be possible, and that this is a quirk -- aka "bug" -- that I'll have to deal with on occasion.
Have you ever run into anything like this before? I don't suppose you've found a workaround, have you?

Regarding the Gb/G...
I'm not sure if I'm reading your post correctly, but if you have two or more Gb notes in the same bar, the flat sign will only be shown for the first one. This is standard music practice where accidentals last for the duration of a bar. Thus, having Gb followed by G would mean that the second note should be played as Gb unless it has a natural sign in front of it.
Regarding enharmonic notation...
It is a weakness of BIAB's notation that in unusual keys. That might well be the case here.
Did you try right-click, edit note, force accidental to sharp?

Yes, to your last question. But the problem is, when I do the right-click/edit thing, what shows up in the box is an F#, not a Gb. So the program is telling me it knows what's supposed to be shown, but another part of the program is insisting that a Gb is used. Internally inconsistent. And somewhere there is an obvious bias toward flats as opposed to sharps. Being a guitarist, I am predisposed to seeing key signatures with sharps, but only rarely ones with flats. Reason is, with one flat I've lost one open string. With two flats, I've lost three, including both E strings. With three flats, I lose another open string. Whereas with sharps, one sharp no open strings are affected. With two sharps, no open strings are affected. With three sharps, one open string is affected. Compare that to three flats, where I've lost four.
As for your first comment, yes, this is what I was trying to explain -- that the second G, according to music notation rules, MUST be a Gb, since it's not showing an accidental symbol. But when you do the right-click/edit thing, what appears in the little box is a G#, and that is the note that is sounded. So if the Gb would be shown as an F#, then just showing a plain G without accidentals is correct for the key of A.
So, once again, all that is needed to clean up this bit of untidiness is for the F# to be displayed (and recognized), and everything will be copacetic.
Like I wrote above, I suspect this is just a quirk with BiaB that I'm gonna have to live with. Maybe v2019 will take care of this bit of oddity.

You asked if we had run into this before. I have not. If I understand what you are saying, this is a bug and I think you should send an email to support@pgmusic and reference this thread.

I have this problem very often. To fix it, go to the notation window, then editable notation mode. Right-click on the offending note, then edit note. You'll find an option to set accidentals for each note. Remember to save when you're finished, or it'll revert to the original.
