It sounds like the issue you are having is related to the automatic ending that is BIAB's default behaviour.

This default behaviour is that the last 4 bars of a song are assigned to the automatic ending: the first two of these bars are the ending and the last two allow time for the final sound to fade away. In this ending section, BIAB only accepts whatever chord is typed in the first bar of the 4-bar ending.

As an example, have a look at the image below...

I have created an 8-bar song. Bars 9-12 are reserved for BIAB to create its ending. The only chord that BIAB recognises in bars 9-12 is whatever chord is entered at the beginning of bar 9 (after that, BIAB goes into 'automatic pilot' mode to complete the song based on the chord in bar 9). If chords are entered in bars 10, 11 or 12, they will have no effect at all on what BIAB plays.
