regarding #2): Maybe it's where you click the mouse? If you want to enter the notes in Band in a Box' system with violin and bass clef, you have to enter/click all notes lower than C4 in the lower bass clef system, no matter where you specified the split point. They will then appear at the right position.
This is quite unusual and should be fixed: A note should appear were you click and expect it.
