This is a known problem but it only occurs for some users, to my knowledge. I think it has to do with the count-in settings. I think what you are hearing is the start of a count-in that is partially suppressed as the song loops and starts again. But that's just a guess. For those who have it, they render the song and take the song into an editor like Audacity, where they can edit out the sound at the end.

One thing you should try: make certain your song ends well beyond the measure where you want it to end, particularly if you end on a fade. Add measures to the ending bar (Bar for End of Chorus), or the ending bar of the Tag if you use one.
