Z an idea might be to check those items that you have errors with, that they are still in the bb root folder although maybe in a different folder there, have been moved to give a more cleaner look, the songs and lessons folder is usually a good place to look.

I do know that I used to have a very unorganised bb folder with lots of songs in the root bb folder, and do feel that the clean up utility might have got rid of them for good, as I can't see them anywhere, but was nothing really important anyways.
