Sometimes I have found that going to the "Notation Window" and then clicking on the "#" (it's located near the geographic center of the monitor), I can open the MIDI event editor and delete the offending patch. You will need to make sure that you click on the M (two icons to the left of #) before you click #.
This may or may not work but it's worth a shot.
Another thing I'd try is to make the change and then to use File >> Save As With Patches And Harmony.
