Hi Airchair,
It sounds like bars 42 and 78 are in 2/4 rather than 4/4. I'd try changing the time signature for those bars and see what happens. You will also need to change the time signature back to 4/4 at bars 43 and 79. This might enable you to copy and paste. If it doesn't, I'd simply type the chords in as it's not that time consuming (if you use the keyboard) and it's often quicker.
In BIAB for PC, I change time signatures by right-clicking on the relevant bar and choosing "Bar settings".
WORD OF ADVICE: Before making any changes to the song, make sure it's saved under a new file name and that you work on this file. This will allow you to return to the original if you need to.
