Chris, if I read you correctly all you have to do is to open the MIDI file in your DAW's MIDI editor and delete the program change, i.e. PG. Program changes are what determine what preset it will use and if your are using a non GM, like I use, then sometimes you have to do this. I think there is a flag in BiaB that will eliminate PGs but I'm not at my music computer right now.
