I think what BinaB needs to be able to do is tap into Audio devices available on a Mac.

For example, I use Amadeus (audio editor) a lot. If I go into Amadeus's preferences, there is a Sound preference. There, I can select the inputs and outputs the program is going to use for sound. So, if I want to have sound inputted from my MOTU 828, and outputted to my M-Audio Project Mix I/O, I can set that there and keep the system beeps and stuff coming through the Mac speakers.

Audio/Midi setup isn't really where you should be setting stuff like that up. That is for configuring your Audio devices (usb/firewire things connected) and routing midi gear.
